Common GST Reconciliation Gaps Businesses Miss

A practical look at the mismatches that tend to surface between books and portal data, and how to spot them early.

Why reconciliation is harder than it sounds

Comparing purchase records in your books with the inward-supply statement (GSTR-2B) looks like a simple matching exercise. In practice, hundreds of lines rarely match cleanly, and the reasons differ. Knowing the usual causes makes the exercise much faster.

The gaps that appear most often

  1. Invoice number differences. Prefixes, slashes, spaces and leading zeros can make the same invoice look like two different ones.
  2. Period differences. An invoice may be in your books for one month and appear in the portal data for another.
  3. Supplier has not filed, or filed late. The invoice is real, but the credit is not available to you yet.
  4. Amount and rate differences. Rounding, a different rate, or a part of the tax missing on one side.
  5. Credit and debit notes. Recorded on one side but not the other, or recorded with the wrong sign.
  6. Duplicate entries. The same invoice posted twice, sometimes under two ledgers for the same supplier.
  7. Reverse-charge items. These are accounted for differently and may not appear as ordinary inward supplies.
  8. Imports and other special categories that follow their own reporting path.
  9. Ineligible credit. Booked in the ledger, but not something the business can claim.
  10. Wrong registration. Purchases posted against the wrong GSTIN where a business has more than one.

A sound approach

  • Normalise first. Clean invoice numbers and supplier identifiers on both sides before matching.
  • Match in layers. Start with exact matches, then allow for tolerances and formatting differences, then review what remains.
  • Classify each exception: matched, amount difference, missing in the portal data, missing in the books, or timing.
  • Follow up with suppliers using a clear list, and record the response.
  • Carry forward what is pending in a tracker so that credit is claimed in the right period and nothing is forgotten.
  • Document the decision on every exception that you accept or reject.
